My wife is a Japanese citizen currently residing in Japan. She was in
Canada from June 2006 till August 2008. Her PR application is still
pending but she wants to return to Canada before getting the PR card.
Now I know that Japanese citizens can stay in Canada for a period up
to 6 months without needing to obtain a visa but I am wondering if
there would be any problems due to the fact that she was recently in
Canada for an extended period of time.

If she is traveling with you or to join you she should have no
problem.  She should be forthright with the border agent if asked
about the purpose of her visit.
